If some rmvbs can convert, some can't, then the problem probably lies with the rmvbs. Were they downloaded?

Downloaded videos often contain errors that might not show during playback but might affect encoding. You may try check for and correct the errors with e.g. Video Fixer, then try encode again:

BUT be sure to back up the orginal videos first 'cos the process might sometimes backfire.

Did you just change the name of the video? If so, just go to the file, right click, choose rename, and change it back to '16.rmvb'.
