for the slimline i would say most people get a set of the tools
like a slimtool or Magic Keys. I would say the fliptops are better suited for the older versions
Swap Magic Coder has some great features but people have reported a few problems loading games with it so you may want to just get the regular Swap Magic. Although i am not sure how well that works with cheat discs if you use them.
Also if you game is really scratched up then your burner may not be able to read it to back it up. There are other options. But you may want to try backing it up before you buy everything if that is the only reason your getting them.

Swap magic 3.6 and 3.8 (coder) are very similar - the major difference being that 3.8 has cheat (action replay) built in. If you want to use cheat then I'd get coder.

For the Slim PS2 it doesn't really matter (as opposed to the old PS2), magic switch pro v3 (http://www.swapmagic3.com/) will let you use swap magic without opening your console and hence won't void the warranty, a bit tricky to install though. Having said that, a fliptop isn't exactly the most easy thing to install compared to a switch pro. Again, I don't think a fliptop's a must for the slim PS2 because a properly installed magic pro (or something similar - look for one that doesn't require you to open your console - the older tools need you to open the top to install one of the pieces) is just as good as a fliptop.
