Okay, I'm finally going to be able to play some games online, but there is one game where only my backup works and the original can't be read. If I'm using Swap Magic (2.0, I know I need to upgrade), can I just play the backup online hassle-free? Or will I have to do this DNAS stuff to it? I wasn't sure if that was only for mod chips.

You have to patch the DNAS of any online enabled game backup, whether you use swap magic or a mod-chip. And yes, swap magic permits you to play online flawlessly.
