If I try to save a japanease PAL game on my US memory card will it delete my US game saves?

For a start, Japanese games are NOT PAL, they are NTSC/J (US games being NTSC/UC). PAL is Europe & Australia.
Secondly, no, saving a game from one region, on the same memory card as a gamesave for the same game from a different region will not overwrite the other save. They will be 2 separate saves.
