Help Needed: Burning with CUE file and renamed FLAC files

Hi,
I'm new to this FLAC format, so please keep that in mind.
From what I've read, I understand that the purpose of a CUE file is to provide information to the burning software as to "how" to burn the FLAC files to replicate the original retail CD. That information being track order, length of pause (if any) between tracks, etc. However, in my haste to get "things the way I like them", I renamed all the track (FLAC) files into a format that I'm used to (artist - track number - track title). Can I still use the CUE file to burn these renamed tracks or have I screwed that up? If so, what software is recommended to burn the FLAC files to CD; a program that allows me to designate the track order, length of pause between tracks, etc. Your help is appreciated,
