I'm building a new desktop and my Motherboard has Onboard Video
Chipset: ATI Radeon Xpress 1200, so I'm wondering do I need to use an ATI video card or can use NVidia instead and not suffer any problems video wise? Is this a real issue or can I just cut off the video in BIOs and have my video run by my Video card?

When you say your new motherboard has onboard video I take it you mean it?s got a video card built into the board so you don?t need a separate agp card or a pci express card if that?s then case either use the video adaptor build into the board or disable it in the bios and fit either an agp card or a pci express card which ever one it takes you can use any make i.e. NVIDIA etc

i doubt you will need to disable the on board video in the bios because the new hardware will be recognised when you fit it.
Connect your DVI or D-SUB monitor lead to the new card once installed and fire-up your PC. Then, if you really want to, you can re-start again and go into the BIOS and disable the on board VGA adapter. Note also, when you buy the new card it will come with a CD with the drivers on it but you might as well get the latest drivers for your card from the manufacturers website.

PC Specs: CPU-C2D E8400, M/B-P5N-E SLI, RAM 4Gig OCZ Platinum rev2 ,VGA- Nvidia 8800GT 512MB, HDD- Hitachi Deskstar SATAII 1TB, 250Gig Maxtor IDE HDD.
Corsair HX520 PSU, Liteon Lightscribe DVD Writer, Pioneer BluRay drive.
