I've found countless applications that can extract the AC3 stream from a DVD into a stereo MP3 or WAV but are there any app's that can separately extract the 6 channels of 5.1 audio into wave files?

Sure.
Download beesweet: http://dspguru.doom9.org/
run commandline:
BeSweet.exe -core( -input "path/input.ac3" -output "path/output-" -6ch )
You will end up with 6 mono waves.

I think BeSweet can do this, but I've never tried. You might want to post this question on Doom9's Audio Forum. They have quite a few BeSweet (and AC3) experts there.

Edit: Yeah what Manngo said. ;)

If you only copy the DTS audo some menu and special features might not have audo. Some menu and special features are not copyed in DTS so if thats all you keep you might only have sound for the movie. It took me a while to figure it out I thought the dvds where not burning right. Keep this in mind if your only keeping the DTS audio.

The only stupid questions are the ones you don't ask. If you don't ask you will never know.
