iPod Touch Video Conversion (Anime)

Hi, I have a lot of anime that I would like to watch on my iPod Touch, but my main problem is the lack of subtitle support. Many of my anime files are in mkv format with subtitles muxed in (softcoded). What is the fastest/easiest way to encode the video into an ipod compatible format while preserving the softcoded subtitles? Would a hardsub be preferred? If so, what are some programs that can hardsub x264 from within a mkv?

Also, I've been experimenting with videora, and found that it supports AviSynth files. Is there a way that I can extract the subtitles using AviSynth and have them hardcoded onto my final ipod video?
