I just bought the Red vs. Blue: The Blood Gulch Chronicles Complete Box Set from their website. I wanted to know if I was able to transfer the RVB episodes to my iPod Video 5th Gen.

Yea bud, Just Convert the files using something borrowed from Pirate Bay like CuCuSoft(Tiven) Is what I use °~°

If you get that Click "Video" instead of "DVD" then click "Add file" And look under the drop down that says something like "iPod Default"
