I think from reading other posts I figured out a separate issue (Cyclical error due to dirty disk) - at first I thought the two might be interrelated but I don't understand why it is suddenly taking so long to decrypt the movie. Any ideas? Should I purge and reinstall?

Windows may have kicked your drive down to PIO trnsfer mode as a result of all the errors. Here's a link to enable DMA:

Are you using the quality settings in shrink? This will increase your time dramatically.
