Make sure you are in DMA mode and not PIO mode. Another reason would be if you have the deep analysis option checked.
Have you defragged lately?

Check your DMA settings - How ? do this -> Go to Control Panel> System> Hardware Tab> Device Manager> IDE ATA/ATAPI controllers> Right Click Primary IDE channel (and Secondary IDE channel after you finish with Primary)> Properties> Advanced Settings Tab> Transfer Mode or go here: http://club.cdfreaks.com/showthread.php?t=101616

Do the above from both "Primary & Secondary IDE channels".

I (We) and you need to look at whats in both "Transfer Mode" and "Current Transfer Mode". Screen shot below is what I'm talking about.

If it is in "PIO" mode. Click the "Driver" tab, and uninstall the driver. Then reboot. Upon rebooting windows will automatically reinstall the driver and it should go back to "DMA" mode.

Check you settings in shrink - do you have deep analysis checked?
Indiana Jones has nothing special on it. Shouldn't take 2 hours.
Make sure your not multi tasking - encoding is pretty cpu intensive.
Have you done a system scan for viruses or spyware?

I am not accusing you of lying, but it is a common mistake for people just to look at the "Transfer Mode" box, and not the "Current Transfer Mode" box. Are you sure it says DMA in the "Current Transfer Mode" box?

If you're in DMA mode something else is going on and using up resources.
Have you checked for spyware/viruses? Also look in task manager and see what's taking up your resources. If you were able to do it in 40 mins and it's now 2 hours something changed. Just need to figure out what it is. A log from shrink and a screen shot of processes in task manager would be helpful.

A couple of more ideas:
Try removing and re-installing Shrink. Your defrag should not have bothered the program installation, however.... it only takes a minute to do.

If you do reinstall, make sure to check all your settings. Some quality enhancements are on by default I believe so make sure you check.

You may want to try a System Restore. Rolling the PC back may help and even if it does not you can still roll it forward again.

Using the "Deep Analysis" feature and/or the "AEC" functions in DVD Shrink will increase the backup time considerably.

Are you using either one or both?

40 minutes was your original time so the removal and reinstallation seems to have corrected the problem.

If your movie takes a lot of compression to fit it onto the DVD then Deep Analysis can help. It will use two passes instead of one to figure out how much each "section" needs to be compressed. This results in less compression so your movie will look better. I use it if I see a compression number below 70%.
