What do you mean by rebootes?

Is that reformat?
Uninstalled drivers for that hard drive?

Is that hard drive formatted to NTFS or Fat32?

Try this:
1)Run shrink and goto: edit-->preferences, in the preferences tab choose custom from the dropdown menu and enter a value of 4300.

2) When you reauthor the movie, double click on the upper most Title to choose it(usually represents the main movie), click on the compression tab and uncheck everything except the audio channel of your choice (5.1 AC3 english audio).

You're getting all those files because shrink is set to save target as a hard disk folder, producing a VIDEO_TS folder with all the ripped video files in it. You're probably used to seeing an ISO image file instead (one file with a .iso extension), you can change this by setting shrink to save target as an "ISO image file" when backing up.

3) If the file is still too large, try and processing that file thru shrink on more time.
