I'm sure this has been answered but I really can't seem to find the answer I'm looking for.

I ripped syriana today with AnyDVD, no problems, I used the "rip to hard-drive method" and it created a VIDEO_TS folder that contained IFO files. Since shrink compresses ISO files I'm wondering if I did something wrong in the process or if there is a way to change my settings to make it a single ISO file. thanks.

Only half way correct....
A VIDEO TS folder has the following files:
VOB- which is the video object file
IFO- which is the information file
BUP- which is the backup of the IFO

ISO is an image file.

Shrink can work with either and output either as well.
To open a VIDEO TS folder in shrink, simply click the open files button in shrink's toolbar. Then the browser pops up for you to select which folder you want to open.
To open an ISO file, open shrink and above the toolbar click file>open disc image. Again the browser pops up for you to select which ISO file you want to open.
Some people prefer the ISO way over the VIDEO TS way or vice versa. These days it doesn't seem to matter to much.

For some more guides on shrink and it's abilities have a look here:

I wasn't aware of the open file section ahah thanks very much!

One last thing, when ripping on AnyDVD, what does remove unreferenced and blank cells mean? And should it be ticked?

And should I have the "safe mode" on when ripping?

With AnyDVD running in background, you need not use their ripper. To save a step, just use Shrink to rip and shrink (encode) as it will see movie as "unprotected". With the compatible burning programs, the whole backup process should be simple with reduced steps. See the guides.
