FYI AnyDVD was updated to handle the original error posted:

So maybe the latest version 5.8.1.1 fixes this. I haven't had any problems with it, and the last movie i did with AnyDVD was Wedding Crashers.
I thought I'd experiment with 40 year old Virgin which I just obtained so I stuck it in the ROM, disabled AnyDVD 5.7.3.1 and reauthored. Encoding made it over halfway then Shrink errored with the Invalid Nav structure message.
I then closed Shrink and removed the disc. I enabled AnyDVD 5.7.3.1 and placed the movie back in.
As soon as I selected "Open Disc" I got the error message again.
Ok... I went to where Shrink keeps the Analysis Results and deleted all of them.
I rebooted and tried again. Once again I got a Invalid Nav Structure as soon as I selected Open Disc.
Fine, this time and removed and reinstalled Shrink and then downloaded and installed AnyDVD 5.8.1.1 . Rebooted.
Tried it again and no problems. The solution for me at any rate is getting the current version of AnyDVD for these region 1 discs.
I used the same method on "The Cave" which seems to have left a long dead area at the beginning of the movie. Other than that it plays.
I had no problems with 40 year old virgin at all, AnyDVD and DVD Shrink. I was using the AnyDVD version before the latest update, never tried the beta version....here is something interesting though, when I backed up Dark Water, I tried DVDD first and got the pack header BS, then I tried it in DVD Shrink and got the Navigation error, so then I put it in Recode and it worked like a champ. DVDD was set up to use AnyDVD for the rip and was running behind all the programs I used. Why of all programs would recode work when all others fail, what's that all about?

I had no problem with the 40 y.o virgin(US unrated version) just using DVDD and Shrink. Made a perfect working copy. I did use VobBlanker to remove the warning at the begining and stuff though...
