I am sorry for asking these noob questions, and thanks all.
Upgrade with the guide to custom firmware. Also, install the 1.50 addon to play your old emulators.

Go and format the stick with the PSP.
You can PSX roms unless it is in a eboot file. If it is in ISO or bin you need to convert it with psx2psp

Heys guys!
I have a phat PSP1000 with firmware version 3.90
I am totally new to this whole modding thing. Is it possible for me to go straight from firmware version (non-modded) 3.90 into 4.01M33 (modded)?
For this guide, do I have to do anything with the pandora battery?

no, you need to get a custom firmware. The only way is to use the Pandora Battery. Use this guide

PTF themes - Yes, some icons may not work
CTF themes - Yes, as long you upgrade your CXMB
Flash Themes - No, you have to found the correct fimrware one

Hey guys. . . .Larrylje. . . I followed the steps in your guide (absolutely awesome guide by the way . . . thanks for helping the rest of us out). . .easy as pie, though, can you think of any reason why I can't see the CFW update icons? I have mux2.0, the kxploit, all the 1.5 add-ons. . . .I just don't have the icons for the CFW updates. I am running 3.52 m33-4. I saw them when I first moved the contents of the one stop guide to the root of the mem stick. I didn't continue with the MUX because my battery was 69% only. I have moved everything back a few additional times, but still can't see the CFW updates. I have everything else, and one corrupted data file. Any thoughts would be appreciated. Thanks in advance.

If you followed the guide properly you would notice that you need to start MUX 2.0 and choose whatever CFW you want to install. This will write the update to the Game Memory Menu. ALl of them will not be listed at once.

My current PSP firmware is at 3.52 M33 when I look at the system settings.
I wanted to upgrade to 4.01 using this guide but the guide says that you need 3.52 M33-4. Does it make a difference? Can I just upgrade it using my 3.522 M33?
Also, what's a kernel and a start up menu? My friend hacked my PSP for me but he no longer lives near me so I have to do it myself.
Any help is greatly appreciated. Thanks in advance.

You must upgrade to 3.52 M33-4 before getting into 4.01 M33.
This is a kernel. PSP has two famous kernels, the 1.50 and 3.XX.
I'm not sure about the start up menu

Is there a guide or anything on it?

What can I say to this thread except for...GOOD WORK FELLA!!!.
All anybody needs to do is read through the process carefully and calmly and all our firmware worries just disapear with a touch of the X Button.
I know I still have the tag of a noob under my name, but I have been around on this site for advice for my psp now for 3 years and with just a little patiecnce and reading you can find anthing you need. And I agree that this thread should be specially marked as it is clear and concise and very Noob friendly!
I have used many a firmware upgrade over the years (starting with devhook and all that shananigins) but as this one goes it is right up there with the best.
So I salute you larrlje for makng this sooo easy, and remember folks, just take time to read before firing of new threads and clogging up the system.
Cheers
